I would have thought Group 1 mode 1 was what you wanted, that's the standard 480p setting. Unfortunately I don't have an original Naomi monitor to test on.

That's odd. You shouldn't have needed to do most of that. All you should need to do is put your WiFi details into the WPASupplicant file, which you can do via the service menu. You've probably just blown the fuse on it but if there is any further damage don't worry it's all repairable. It's possible if the fuse blew the video section of the PCB or the DAC could also be damaged but for now I'd check the fuse. Use a multi meter to check the continuity across the fuse, locate...

I think this may actually be possible on a system level. Haven't tried anything but just came across these settings for config.txt:
display_hdmi_rotate 0x10000 (for horizontal flip)
display_hdmi_rotate 0x20000 (for vertical flip)

When you wired in the extra buttons how did you connect up the GND wire to each button? The GND is not carried on the RaspberryJAMMA kick harness so they need to be connected to the rest of the GNDs from the JAMMA harness. It does sound like the fuse has probably gone. It's only the fuse, the ribbon cable or maybe the Pi itself that could cause the Pi not to be getting power (assuming the power is making it to the RaspberryJAMMA board and the tracks on the PCB arn't damaged). All those games should be able to work. Not sure why they wouldn't be on your build. Either you're missing a file needed by the games or your roms are bad or something. Pacman and Xmen should work fine on ARpiCADE. Maybe try a different copy of the roms or try a different emulator, not sure how your card is setup so I don't have a specific answer for your build.
