On a Pi3 you're going to need to use a few different romsets to get the best out of it. Generally you're best off trying MAME 0.172 first as it is relatively newish and accurate (compared to the older MAMEs generally seen on RPi) and also has next frame response (tested with MAME pause and frame adv...

That's a headscratcher. It shouldn't be changing resolutions at all running in high res mode (hdmi_group=1 and hdmi_mode=1). Did you make sure the default low res settings were commented out? Maybe. The hardware should be compatible. Mayvbe the fuse would need an upgrade (it's a 2.5A fuse at the moment) as that board would want 3A (or 5A with a SSD), 2.5A may work OK without a SSD. The software may be tricky however. I would need to have a go at it to know more but depending on the level...

Unfortunately, I don't have a video to share. Luckily, all your inputs can share one ground. I'd try connecting the 'left inputs' common ground to the ground from the working inputs, you should be able to do it from under the control panel at the buttons/joysticks. This is a weird one. Not sure what would cause 3 of 4 joysticks to stop working at once, it doesn't sound like it's likely to be the board - but I'm not sure what it is offhand, I'm sure we can figure it out.
