With the RaspberryJAMMA on 6 on JAMMA setting (1 & 2 off, 3 & 4 ON) you shouldn't need to do any mods to your wiring. That is the point of the 6 buttons on JAMMA setting.
You should be good to go.

High score saving for FBA is coming in the next update*, it doesn't work for all games but does for NEOGEO. In the meantime AdvMAME will run most NEOGEO games fine and save high scores. Ah, didn't know about the console ports. Maybe a rom issue? Possibly a PAL/NTSC settings thing? The NES and SNES emulators work pretty well from what I can tell.

If these games don't seem to work accross any Pi Daphne version it may be a lack of ram or other hardware quirk that is the issue, can't think of why else stuff that would work in Windows won't work on Pi (assuming everything on Daphne requires about the same amount of CPU grunt to run). For the Retroarch based stuff you will also need to turn on the OSD from the Retroarch menus to see the frame rate. It's off by default to hide the yellow text it can produce when loading games if you use save states or similar.

Have you tried adjusting the vertical sync/hold pot very slightly? Looks like it's synced properly in the 240p mode but isn't quite right when the Pi switches to 256p. You should be able to find a spot that works for both 240p and 256p (and 288p etc), it's probably a tiny tiny tweak from where it is...

by 'mainfile in the daphne' do you mean you put the framefiles in /home/pi/daphne? They should go in /boot/roms/daphne/framefile/*FolderWithExactlyTheSameNameAsTheRom*/
