First attempt to reply got lost in an autologging incedent... to disable the romscanning in /boot/run.sh these lines must be hashed:

Haven't tried Cave in FBA, I think I use advmame for most CAVE stuff (haven't shmup'd for a little while now...), not sure if it saves high scores. NOTE for those considering FBA for Neo-Geo. I've been doing a bit of testing and MAME078 will play most of the Neo-Geo games (all but 17 that I've found) at about 95% the speed of FBA. If you're like me and experience the slight "warble" with Neo-Geo titles in some of the music... you might want to go with a 078 set...
Both FBA and 078 slow down when there's a ton of things going on at once (Metal Slug boss stage as an example)... but even the original hardware did too (but not quite to the extent that the Pi3 does). I'm still playing with overclocking but at 1500 / 525 it's playable, but distracting.

I'll have to see if I can track down the audio 'warble', there may be a setting that can fix it up.
Have you tried overclocking the NEOGEO cpu in the emulation? It's supposed to be the way to go to remove slowdown that was in the original hardware, eg. Metal Slug 2. Of course some games are supposed to have slowdown and it's programmed in for feel reasons (like boss explosions in Ikaruga and I think some of the later Cave games).

OK... I'm having the sound warble issue across the board... all NEO-GEO games in FBA and 078... I've only just begun to check but I also experienced it in SFIII ... which is a non Neo-Geo game... but it's FBA.
More concerning, however, is that ever game I have configured to run MAME 139 seems to work fine... until you press P1 B1. As soon as you press P1 B1 the game freezes, then resets. I can even coin up as long as I don't coin up using B1 in any way. B1 will lock up the game at any time... during attract even. If you let it sit long enough frozen it will reset.
I'm going to do a little more testing and will report back my findings.

OK... the only roms I have in 139 are 17 NEOGEO roms that didn't work in 078 or 106... and it seems every one I've tried resets with J1 B1...
The only other ROM I have in 139 is 10 Yard Fight... it does NOT reset, but the audio is very poppy...
It appears that I was correct in that CPSIII games playing on FBA now exhibit the popping/wobble sound... much the same as NEO-GEO. NEO-GEO seems to exhibit the popping/wobble sounds in FBA and 078... I'm going to try to move a few over to 172 to see if the popping/wobble sound follow... I'll also move a few of the 139 games over to 172...
EDIT: OK... moving FBA Neo-Geo games over from FBA to 172 stops the pop/warble. Moving .078 Neo-Geo games over from .078 to .172 stops the pop/warble... Moving .139 games over to .172 stops the reset on J1 button 1 push...

Audio issue in MAME2003 and FBA rectified...
"AUDIO SYNC" is set to "OFF" by default. You want that to be set to "ON". Changing it to ON for both MAME2003 and FBA rectifies the audio pop/warble issues I was having...

I'm having a small issue with Daphne. Most games work fine... including Space Ace... but Dragon's Lair is missing most of it's audio. The intro voiceover guy is there, but nothing else...
Any ideas?

It was done with the 3.8 update 
I remember going to page 5 every time I needed to do the advmame SDL edit (for whatever reason, it kept defaulting back to auto after a while).

The audio sync being off in Retroarch is my bad, I was trying to get the video sync better. Due to the extra complexities of Retroarch I think I will have to do more work on it or just change it back to get it all right (I suspect in my testing I was syncing up the framerate manually so not getting the audio issue and just didn't consider the fact that the next game run may have a different framerate). At least you've found a working solution.
Not sure what would be happening with Daphne audio though, Daphne didn't change with the update. Could it be the framefile audio is wrong? Does your copy of Dragons Lair sound fine on Daphne running on a PC?
lr-MAME2010 (AKA MAME0.139) is the least stable piece of software included, it's there as a last resort and has a lot of bugs but I think there's a few things that it runs better than other versions of MAME on Pi (not a lot) so it's included warts and all. I don't think it's considered stable on Pi on any distro yet but I suspect improvements will come as they add more of the code from MAME4droidReloaded to it.
This thread seems fine for feedback about the release. Questions and answers put here will be easy to find for others.

DL was working fine (along with every other Daphne game minus Badlands, Bega's, and Road Blaster) before the update...
Nothing changed on my end... same ROM... same frame file. Not sure what else there can be? Did Dragons Laid use digital samples that got moved or something perhaps?
Not had much time to play ... been trying to get things up and running right ... and when I started having issues I went back to stock to eliminate that potential issue...and stock (1400mhz) is too close to my prior Pi3 overclock (1350mhz) to notice...Have you noticed any difference between your overclocked Pi3 and the 3B+?
